There's actually a thing called nitrogen sequestration that happens in freshwater tanks if the substrate goes long enough. The aerobic nitrifying bacteria in your filter converts ammonia>nitrite>nitrate, but there are some anaerobic bacteria that colonize the substrate and convert in reverse...

Use 0.1mg/gallon of fenbendazole (active ingredient in dog dewormer), I would suggest measuring out from packets of Panacur-C (yellow box), available at most pharmacies including Costco. I used it to treat a planaria outbreak, but it works great for any/all invertebrates.
If you can put a dent in the wood using your thumbnail, chances are it's not tough enough and will break down and rot in your tank. I would do Manzanita, which is very similar to Madrona and is relatively local.
